My favorite, Harvard Square. No affiliation to the school by the same name. Harvard has its own -- The Coop.
Brookline Booksmith
Another good one, Coolidge Corner stop on BC Green Line. Claims to have put the Barnes and Noble down the street out of business.

Schoenhof's Foreign Books
Books in many languages. This web site goes to their supplier but they are at 76a Mt. Auburn St. in Harvard Square.
